My blog URL is http://www.minterest.org/ and I'm using Focus Pro theme. Before upgrading to Genesis 2.0 I think the Google Custom Search box and layout was perfect. But after that it's not aligning properly.
Now search box is overlapping...

Its using the same theme with exact settings and styles as the primary URL.
I wasn't able to identify anything causing the button not to appear correctly. Have you checked to see if there is a specific HTML5 version of the Google search script? I know they have a separate HTML5 code for the G+ badge as well as the Facebook like box, so maybe there's a new one for custom search as well?
