Make sure your theme folder name has no capital letters and no spaces. WordPress got stricter about that, which would break the site in the way you are describing.

Again, there are plugins that will let you run any shortcode in a text widget on any theme.

Where did you put the shortcode? In a widget area?
WordPress will not execute shortcodes in a widget area by default. They removed that functionality and it's now in a plugin.

Change the setting to by date and then change the dates on the pages to the order you want.
Putting the page IDs in the field will not sort in the oder you type them in.

80% of the issues we see that suddenly crop up are plugin related.

Andrea RennickMemberWe've seen some issues in help desk where the layout was broken in Chrome on Windows but not on a Mac. It took two of us to figure out but essentially the sites were hacked. We did confirm it was a hack and not an issue with the theme.
Also, we haven;t yet confirmed it, but it may have been related to this:
