Well, your theme comes with two navigation areas – Primary and Secondary. Your primary is your “red” navigation in the middle. The secondary is the one used in the navigation in the back bar across the top. So those are the two navigations you have to work with. You can try to reposition the secondary navigation to be above the header – which would then remove it from the black bar across the top. Is that something you might want to do?
I just installed it on mine. Did you actually click Customize? Because when I click Customize there is a list of tabs on the left. One of the tabs is Responsive Header. When clicked, it opens up for you to add the different size header/logo information.
Yes, you would need to install WooCommerce and an additional plugin called Genesis Connect for WooCommerce – http://wordpress.org/plugins/genesis-connect-woocommerce/. Keep in mind that even with these, you could still run into some styling issues, so it’s important to read all of the documentation for both products.

@Geoffrey is correct. You will need to re-work your edits in the Eleven40 PRO as it’s being marketed. You can upgrade to 2.0, but using Eleven40 PRO is like using a totally different theme.

You change it in the Style.css but also note, that if the code in your functions and other areas say “blissful” you will need to change some of that coding also.
