Comparing the two themes – The Agency Demo is using the Header Right Widget area for the Menu/Navigation – you are not. The Header Right Widget area was made to be responsive in the media queries. The navigation you put in place has not. So therefore you need to add it. I see some other things in there that aren’t responsive. You should probably just take one element at a time and make small adjustments until you can get it the way you want it.

I sent out a tweet on this yesterday and Brian’s response was, “This is something that will probably change for our themes after Genesis 2.0 is out.” So watch for changes in 2.0.
Agency’s responsive design was set up to work with the out-of-the-box theme (as in the demo). You have modified the theme to such a degree that if you did not modify the Media Queries or Responsive Design elements at the bottom of the style sheet – your new customizations will not appear responsive. So you will need to code your media queries/responsive design area to match the new theme you customized.

Then you need to make those adjustments for the iPad down under the responsive design css or some people call it media queries.
You’d have to pull those areas out of the wrap. You could use Carrie’s instructions here – http://www.carriedils.com/customize-genesis-move-header/2182/.
You can’t use them together. Once you install Yoast, the Genesis SEO you current see in the sidebar will be removed. All SEO on your pages and posts will be replaced with Yoast. Please note: If you already have SEO in your site using the Genesis SEO or you are importing from another platform – you should use the SEO Data Transporter so you can import SEO from your other site or platform – http://www.studiopress.com/plugins/seo-data-transporter.
You can register new sidebars for the second row. Look at your code. Copy the code for the widget area you already have in place. Paste it below it, rename the widget areas – give them new names.
