I figured it out.
Genesis Simple Sidebars unhooks the regular Genesis genesis_do_sidebar action and replaces it with it's own.
To dynamically remove a sidebar when Genesis Simple Sidebars is installed you have do it like this:
add_action( 'get_header', 'msm_force_course_sidebar' ); function msm_force_course_sidebar(){ remove_action( 'genesis_sidebar', 'ss_do_sidebar' ); }

Genesis does not use the built-in category description to output stuff at the top of the category archive.
Genesis uses the Archive Headline and Archive Intro Text in Category Archive settings to display information at the top of a category archive.
It's sad, because the built-in category description has filters that will allow you to drop shortcodes in there.`add_filter( 'category_description', 'do_shortcode' );
`If you want to use short codes, you're going to have to unhook how the genesis framework does it, and implement it yourself.

I'm assuming they made the switch so that you could put a headline in there.
The genesis framework completely ignores the description.
Unfortunately, there's nifty filters that let the Category Description handle shortcodes, but I can't seem to find anything for the Category Archive Settings.
If you want to have shortcodes there you're going to have to unhook the genesis implementation of this, and go back to using category_description()
Look inside the twentythirteen category.php theme to see how they do it.
