if you look in WordPress > widgets do you have the header right widget area? this is normally included with theme and this is where you would put in your ad or another menu
as for the newsletter not being so high, you can remove the padding in your style.css for that widget area, from 10px to 0, like so.

are you using the <script type="text/javascript"> in your jquery, as this won't work

if you look in your style.css
down towards the bottom look for @media only screen and (max-width: 480px)
this is the media queries to only show/not show on devices of max width 480px, you will see some other css in there too, so add this in below.

yes you can remove the header right widget area by adding a css class of display: none in your style.css media queries.
not sure how you are with css and style sheets, if your not sure how to do this let me know.
as for the burger menu, well as the Magazine Pro theme does have two menus this would be tricky...but, if you were to only use one menu , the main dark one, then again with some css tweaking it would not be hard to move the burger icon to the right and the logo to the left.
another approach is to have a completely separate menu just for mobiles. like i did on this client site here http://www.thefacialroom.com.au
if you view the site then shrink your browser window as skinny as possible, you will see the burger menu on the right, as well as a second icon for the phone numbers. both are only visible on mobiles.

the fastest way to do this is to just remove the jquery function that adds the .dark class to the header area
you see when you scroll the class get added, and different padding is associated with that class, giving the impression the header is shrinking.
it is in you theme folder under /js/global.js
the bit below is what you want to remove (or echo out)

you can also then remove any styles with .dark class from the style.css too, but even if you don't, removing the above should prevent the shrinking.

the example site you show here, this isn't actually a sub menu, it is just a standard menu.
you would not be able to achieve this using sub menus at all.
what you would need to do is register and build a completely new menu, and build this menu into the front-page.php
if you require submenus like the example site (where you hover and the sub fly out to the right) then that would need to be all done as well
if you check out the Sixteen Nine theme, that has a menu in the side, this is basically exactly what you need to use.
as for having the main menu stick to the top on scroll, this effect is like on Cafe Pro theme
i'm not sure what your theme development skills are like, bit this would be quite a extensive task, and the design would need to work with mobile devices as well.

so your actually site home page is just showing normal posts, correct? (no front-page.php in use)
and this is where you want "blog" to appear
a link to the site would be super if you can.

what you need to do is delete the front-page.php from the theme on your sub sites, this will solve the issue.
this has been tested and works.
if your using the same theme for both the main site and the subs, and the main site requires the front-page.php
then simply make a copy of the theme and rename it (be sure to change the name in the functions.php, style.css as well as the subfolder name)
so then you will have 2 themes
one for the main and one for the subs (without the front-page.php)
WP Multi doesn't work exactly the same way a stand alone site does.

that's interesting, it should work on mobiles too
check in the front-page.php, have you put the script to call the scrollTo inside the wp_mobile conditional ?
it needs to be above it.
