All the styles, i.e., borders, colors, etc., need to be changed or added to the child theme's style.css.
To get the top bar, you register a new sidebar in functions.php and display it in the genesis_before_header hook. Google Carrie Dills tutorial for adding a utility bar to a Genesis theme.
You have to remove_action for the menu in functions.php and display it in the header right widget area instead. If the header right widget area is not available on the appearance/widgets page, then it has been disabled in functions.php. You would have to remove the code that disables it.
This all requires php, CSS, and HTML skills to accomplish and should take about an hour to complete.

The WordPress theme editor, while convenient, is not the best way to edit theme files. FTP and a local editor is a better way and will avoid problems created by the theme editor.
Your particular 404 problem requires further diagnosis. It could be a server permissions problem. I suggest you turn on WordPress debug and examine the error logs for details.

Areas 2 and 3 are defined as half each with 2 floated left and 3 floated right. If you want them to look differently, change the CSS for them around line 2100 in style.css.

I searched through the WooCommerce source code and can't find anything that registers the side bar even though there is still a sidebar template in the global/template directory. You may want to open a support ticket WooCommerce about this.

This means we could be wrong. You would get an accurate answer if contact Pretty Darn Cute directly.
That being said, you should be able to edit front-page.php. There may be a function that lays out the widget areas. You could move the widget areas around within that function.
