Display Custom Taxonomy Terms Ordered By Popularity on Sidebar?

I'm trying to figure out how to display the terms in a custom taxonomy on the sidebar, ordered by popularity (that is, ordered by the number of views over a specified period).

Just thought of another issue: does this same choice apply to menus in wordpress? I have navbar and sidebar menus, and they point internal pages which are now of the form site.org/wordpress/page.

Building WP in subdirectory - question about internal links

functions.php modifications lost during updates?

I'm newish to this. My question is: if I add code to the functions.php file, will it be lost when genesis is updated?
