In which php files does this code go? I noticed it probably may go on the home.php in three places? But what about any of the other pages? Which code does it replace?

Yes ... maybe you are right that it someow distorts the WP Query Loop ... this plugin actually seems to have its admin page inside the Tools menu on the WP Admin Dashboard.

I tried the code pasting. It was not difficult. I tried just on the left section, right section and bottom to hardcode the categories and was successful. (I did not yet try to add extra categories.)...

I prefer this option you have suggested: ie...".copy the hpfeatured divs, then in the duplicated WP_Query loops replace the references to theme...

Problem solved!!!!!! There was a tag called in Coments.php surrounding the words Speak your mind". There was no closing tag . Once that was place the sidebar no longer becomes bold on tat post page!
