Version 4.0 Beta 4 of Google XML Sitemaps (the first plugin you mentioned) seems to work on the WP multi-site installs I've done. You just have to do a manual install of a download you get on Arne's site rather than the non-beta version on WP.org.

I have it network activated and use subdomains, and the sitemaps it generates look fine.

Hopefully, it will continue to work once I map those subdomains to their own domains.
