Yes you can. In fact, the same company that produces WP-eMember also has something called PDF stamper that encrypts PDF files real time and stamps them with the details of the person downloading them. And their shopping cart product, WP-eStore, encrypts download links so you have no idea where a file is coming from. All these products integrate seemlessly. I use them all on my sites.
