Did you have content on your site and THEN changed your permalink setting?
If so, that is the problem. You need to Migrate your permalinks. I use Dean Lee's Permalinks Migration plugin. You'll need to put your permalink setting back to the default first, which should allow you to see your missing pages. Then use the plugin.
