The load is not on a folder, it is on your server. More than likely you are on a shared hosting account, so there are many things that can be causing your slow load. It may be your own site or someone else's who is also hosting their site on the same shared server.

I do not see any sense in having multiple WP installations to accommodate having a very unique looking site. You are better off just creating everything on one installation of WP. Of course it is going to take work and a lot of CSS styling.
