I've been chatting back and forth with the guys at Instinct to find that basically WP e-Commerce has quite a poor category implementation in its current state. They are working on this as a major improvement in how WP e-Commerce handles categories in the next major release, 4.0, but in the mean time here are their options with working categories and WP e-Commerce.
The two best solutions are. 1.) To have the product page just display all products, and use the product categories widget ( available in the widgets menu appearance -> widgets), to display the categories on the sidebar, so the customer can navigate the categories that way. This is the best solution if you site has many products and many categories that have subcategories. Another solution is to have the product page display a grid view of the categories, then clicking onto that categories image, opens up a page with all the products inside that category. With this option having sub categories does not work - It will only work if a.) You only have top level categories b.) all products are associated *with one of the top level categories. Of course there is a third, more technical solution and that is to create a custom loop and template for your category/sub category pages - which is a bit more complicated... but could be talked about if you want some custom work done.
