Not sure I quite follow your first question. You, as Site Admin, control the installation of plugins for individual blogs. As for WPMU compatibility, to the best of my knowledge all other plugins shipped with Studiopress themes will work with WPMU. The point I was making is that not all plugins are WPMU compatible.

All the theme options will work with WPMU.

Yes, Custom fields are available in WPMU, just like in WP.
