To a web designer this would be a very minor change. The boxes on the front page are floated. If you add your new box in the correct spot the others will align themselves and fall under it nicely.

I haven't used Blogger in years, but it sounds like you are used to using end user tools. Theme design tools are cruder and more powerful than end user tools, but require a different set of skills. A couple of free courses in basic and intermediate xhtml and CSS and you will get you up to speed.
