I think transition is a poor term. You want to transfer the theme files to the host. Whether you use the WordPress Admin menu or an FTP program the files are probably being transferred via FTP.

The automated program may have other options, but FTP is still faster than many other protocols for file transfers. The big difference is where the compressed file is uncompressed.

Your best bet is probably to delete the installations you don't want, but you can also change the name of a theme by going into the style.css file and changing the "Theme Name" in the commented section at the top. That will allow you to choose two different installations of the same theme.
