Duplication of categories/header issue

Duplication of categories/header issue

I'm working on setting the theme. Got the categories situated under the theme options. Now when I pull up the site it has duplication of the left and right categories all down the screen. Can anyone tell me how to fix this?

Also my footer from my old theme is showing up across my header. I've tried firebug to see where it's at but I'm lost.
