Urgent - Home Page Breakdown

I have 2 main page templates I am using, the default one and a second where I just copied the default and changed some minor parameters. I am also using 2 headers, same thing, copied the original and made a few tweaks to the second to match the template.

I had it all set, tested and working fine. Then I went in and added a bunch of pages. I then went into the 2 headers and put in exclude functions into the list_pages tag so that I could customize my nav bar.

But, for whatever reason, my homepage is now totally gimpy. A few widgets went away, some styling went away. What happened!?!?!
