My side bar is grossely misaligned in some browsers

I have reinstalled all of the theme files now since I did some customization and deleted pieces of code here and there but I am still having this issue where in firefox and the latest version of IE my home page side bar is below the middle of the page falling off the page. in my version of IE it is fine 8.06 but not in the others. and not firefox. I am at a loss since I have reinstalled every original theme file.
