Editing CSS in WPMU

Hello, I've been searching high and low for suggestions on a great plug-in that will bring the CSS editing functionality of standard WP to WPMU. I am using the Church theme on several different domains, but want to have the ability to call upon custom logo images, change out the colors, etc. I found one thread here that linked to a large number of plugins, but, having tried most of them, I'm afraid that I'm a bit lost - these seem to be editors for a user to put in his/her own CSS - what I"m looking to do is to edit each individual domain's "copy" of the single installed Church theme, so that I can edit the logo pngs to be called upon, etc.

The main changes I'm looking to make from domain to domain are the header logo, background colors, etc. If there is a better plugin designed for MU to pull that off, I'm all ears! Thanks in advance for the suggestions, and apologies in advance if this has been addressed and I simply can't find it.
