Custom Themes Boxes Gone After Having to Remove Some Plugins

My site is www.invisibleillness.com .

I had some issues with some plugins and had to remove them all and then put them back in to get the site working.

Now my boxes where I put my thumbnail and hpbottom images is no longer there. I am not sure where to find it to install, or what file it may be in?
