Masking Affiliate Links

What is the best way to mask affiliate links in WP?

I normally use php redirects .. but I have not been able to get that to work in WP.

edit .. 10 minutes later:
OK .. maybe I got it now .. my redirect page is in the public_html with all the wp-config, etc.

It seems to be working. Is this going to screw anything up?
