Default Theme Files Change on Download/Upload

I have customized the Lifestyle theme on a development site. When I downloaded the theme folder (via FTP) to my hard drive then uploaded it to the live site, some of the code reverted back to the original theme files (but not all of it).

I'm wondering if there's an instruction somewhere in the code that I can turn off to stop this from happening. The only fix I have for now is to copy and paste all the php files from the dev and live sites' WordPress panels (Appearance --> Editor), which is a hassle.

I've noticed this with other themes too. Any suggestions would be appreciated.
