Random Posts Not Listed in Archives

I suspect this problem is unrelated to Genesis or the Church child theme but here's the situation ---

Intermittently I will notice that a post doesn't show up in the category archive or author archive.

I haven't been able to find a common thread that exists with the posts this has happened to.

I really need to clean up my categories. I have a couple dozen and only need about 8 but I'm so afraid of this problem.

I have a lot of authors who have graciously volunteered to write for me. It's terrible when they go to their author page and fine that several of their posts aren't listed. What's worse is they call me and I can't fix it.

Anyone run into this?
