Adding the JW Player - But to what page?

The above is the tutorial for adding the JW Player to my site.
I am needing to add this - having converted the .mov file that I tried running on QT - and it found it just crashes... Now converted to a .swf file ... and now need the skin/player to control it.

I want to replace with the player and swf video...so it runs smoothly.

Would I be placing this coding into the header.php file?
I want to make sure I have it in the correct space. I am just sort of taking this step by step to see how I can have this up and running for my client and his patients.
