Category Link Not Working

I have posted this problem before and thought I had some guidance. I was told to ask at WP.org to help with the problem which I did. Here is the problem.

If I have anything other than the Default permalink clicked and you go to the blog page and click on any of the categories it says "Page Not Found".

I was told on WP.org to see if my host had mod_rewrite working. They do.

We then looked at the .htaccess file and she said everything was correct in that file. After a fashion she said it looks like the .htaccess file is not being read correctly.

I just finished talking to GoDaddy and they said it is a file management problem. That is you click on a category it is trying to find the folder category and then the folder travel. She said there is a category php file in there but no folder.

My question to everyone is why will the category link work for the default permalink and not for any of the preset or custom permalinks?

This problem is driving me crazy and I don't know where to turn at this point.
