Hi Emily,
I would probably do something like adding a custom field to the post class for each article. Use this field to add in one of the four (or however many you want) possible classes. Then, you can use your CSS to style each of those classes differently (so you can even change what's inside the article - the headlines, the body copy, etc). If you want to restrict it to a particular page template (like the home page or blog page template), you can also use the body class for that page with your article class so it only applies to that one page.

If I run your page through the HTML validator, you can see an error message that a div is closed when there are still open tags before it:
http://validator.w3.org/check?verbose=1&uri=http%3A%2F%2Fwww.frogslilypad.net%2Fcategory%2Fside%2FSo, likely, in one of your posts you have a rogue close div tag.... Check the post that's gone out of place, as well as the one before it, for any extra HTML code that shouldn't be there or tags that open and don't close. Once you remove this extra code, things should line up as they're supposed to.

WordPress does not allow you to have multiple pages with the same name, so any time you want to add a new page with a name that is the same as an existing page, it adds -2,-3, etc to the page slug. To fix this, check the slugs of all of your pages to make sure there are no duplicates. Be sure to also check your Trash, as pages there still count in this case. Once you've deleted and removed from the trash the duplicate pages, you can then change the slug to your pages to remove the number.

The code that pulls the first image usually can only pull the image that is attached to the post (uploaded to the post). So, in the cases where you want to use an image already in your library, I'd recommend also setting it as your featured image.
