In the end I was able to get it to work with just the !important added to the background colours:
button, input[type="button"], input[type="reset"], input[type="submit"], .button { background-color: #FE5001 !important; border: 0; border-radius: 3px; color: #fff; cursor: pointer; font-size: 18px; font-weight: 400; letter-spacing: 1px; padding: 20px; text-transform: uppercase; -webkit-font-smoothing: antialiased; } button:hover, input:hover[type="button"], input:hover[type="reset"], input:hover[type="submit"], .button:hover { background-color: #C53D00 !important; color: #fff; }
adamjaycMemberAh, looks like you need to add !important to CSS to override the customizer.

When I add an image to the header, the menu on the right shoots to the top.

I did take a look at the post you linked to but it talks more about using the primary navigation and there didn't seem to be a resolution for the affect that has on the header.

I've tried changing the bottom margin and those changes don't seem to be working at all.

I've made the CSS changes (ensuring there's nothing being cached) but it doesn't seem to have been changed at all.

Although since this controls all footer widgets, any text widgets are also affected.
I did try changing this class in the CSS but now my changes seem to be stuck and despite removing the addition from the CSS file - it's not returning to normal.
Oh dear!
